@bauerhjb - assuming you're using the Download Metadata button in the Edit Metadata dialogue, then you could try using the Download metadata and covers item in the context menu of the Edit Metadata toolbar icon - press ctrl/d on a book or books.
I think it might give you better control over some of the issues you've raised.
But its not a panacea - just another alternative.
