I've had the same problem with at least one book I bought from Mobipocket (which is owned by Amazon) yrs ago. It refuses to convert (probably in part due to its size) and as is can't be loaded onto my Kindle reader. Never considered Kindlegen. I'll have to try it out and see if it solves the problem.
