It depends on what goes wrong.

If something goes wrong during an upgrade, you will probably need to do a factory reset. That will wipe the user partition and you will need to put the books back on as well. If something happens to cause the database to be corrupted, then restoring the last database backup is usually enough.

I use the utilities plugin to store the reading status. Then if I do a factory reset, I send the unread or in progress books and then restore the reading status.
