@trefall - I suspect you already know this, but for the benefit of future readers of the thread.

The calibre viewer is an EPUB viewer. If you configure calibre to use its viewer for formats other than EPUB it does a 'mini' conversion. Conversions can be slow, and 'mini' ones often result in poor quality output, especially PDF conversions. Uncheck Preferences->Behaviour->Use internal viewer for->PDF, and then calibre will execute the PDF reader you have defined in your OS configuration.

Incidentally for PDF's the default for this setting is unchecked. I suspect most users would leave it that.
