Just attempted to modify Kobo eReader.conf file again to check what happens when using non sideloaded fonts but for some reason all folders have changed to "read only" so I'm not able to modify anything for the moment. Weird...
EDIT
Things have returned to normal after a device freeze. A restart was enough to fix things and the "hide header and footer" option has magically (re)appeared. The partially invisible letters don't seem to be font related.
