All purchases made via the cart at Smile.amazon.com count, no matter where you start.

Affiliates, though, if you read or follow them, won't get credit if you switch to smile.amazon.com before putting the item in the cart (or for anything put into the cart once you move to smile).

No cookies for the regular site affect the smile site at all (the opposite, actually, as moving to smile changes the domain and drops any affiliate cookie that has been set).

Clearing cookies is appreciated by any affiliate, if you are buying free books, as more than one has had their entire income seized by Amazon due to "too many" free book sales in a month. It's the main reason so few mention them anymore, which in turn has led the publishers to almost stop offering them.

Otherwise, though, all clearing cookies does is take time (and make you log into your sites again) and drop any affiliate site you might have been on from getting any income from your purchases. Whether or not you wish to do that, is a personal decision.
