No, FFDL doesn't do chapter splitting right now. It hasn't been a problem for me.
Is this actually causing you problems?
This post suggests that it's a somewhat outdated problem. But I'll look into it if it's causing real world problems.
If nothing else, an epub->epub convert will split them for you in the mean time.
