I've deleted a number of books from my kindle (either using the kindle itself or by deleting them manually from the documents folder on the kindle) but when I click view books on device in calibre some of them still show as there. It says they're in the main documents folder which I've navigated to and checked that they're not (not even as hidden files). The files definitely don't seem to be on the kindle and clicking on these entries in calibre gives an error to support this. Anyway, I right click them in calibre and select remove from device and that seems to work. I'd just be interested to know what calibre is referencing and why it thinks the files are there when they're not.

Calibre makes an inventory and leaves it on your device (metadata.calibre). When you delete ON the device, the inventory becomes out of date, but calibre needs to scan to find that. Your device driver configuration controls when/where the scan gets done. Check the device configuration with the device connected
