I am so glad I went through and removed all the unwanted back matter and front matter from my books. It not only saved a ton of space, but it makes the number of pages more accurate. It was a giant mess to tackle, but it's one of those things that is now a matter of routine for me to remove when I add new books. But like a lot of stuff, it's something I had no clue could be done when I first got Calibre.
And yay for cleaning up your freebie library. I know that's a huge project. Just break it down into steps and make a goal to work on x number of books per week. That's the only way not to get overwhelmed.
Is there a plugin to compare metadata between libraries? I really need to investigate more of these plugins.

There is it's part of the Find duplicates plugin. I love that plugin!
I use Moon+ which actually has the ability to download the cover from the internet so I don't see me tweaking any more books unless they need a TOC for Time Left To Read. Now if he add a way to edit metadata and collections I would be on cloud 9.

I don't care that it isn't the prettiest interface but I would like those two features most.
