Yes, Sigil always processes and modifies your book just by open it (folder structure of the stored files, automatic "beautification" in its way, and much more). Calibre on the other side does no changes to the books unless you explicitly decide.

I personally prefer the Calibre way. I've dropped Sigil even with no dictonary support in Calibre (yet).
