Usually upgrading (technically installing over the old version) doesn't cause the problem you're having. But I have seen something similar happen in the above situations I mentioned. They can result in different hardware/user-based tokens being generated for the software. Which means that any books that were downloaded using previous tokens won't be readable by the new version of the software. Hence the reason for re-downloading books that are based on the new security/DRM tokens.
I haven't done anything as far as I know. I saw the message of the Kindle app which told me that the app was not longer valid and it would not start up again. So I've had to download the new app and install it, and then the problem with the ebooks appeared. Past updated did not give me this problem. I must see if anything has happened then, I have not changed any HW, of that I am sure. Something has happened a couple of weeks ago,now that I think of it, which I could not explain and I had to login again, but that was it. Uhmmm...
