It's just like 5.4.2 for KPW2. All previously invisible items in Home are now completely invisible, even in collections.

Having this problem as well, anything that was set hidden on home is hidden everywhere. It knows there's a book in the collection but doesn't display it.
Is there an easy way to get them visible again without reloading everything?
Edit: Fixed the issue. I edited /var/local/cc.db and updated the Entries table. I set p_isVisibleInHome=1 on any books that weren't showing up.
