It's because you're side-loading it. Whispersync can only support Kindle formatted files (azw, prc) that go through Amazon's server.

You need to convert it to mobi (AZW's can't be emailed) and then email it to your device with the word convert in the subject (so it'll be converted to AZW3). It will now be supported by Whispersync.

However, you may still have a problem syncing between the K4PC, because I don't know if you'll be able to get the file into K4PC that way. Documents can't be emailed to K4PC, and I don't know if K4PC can access the archives like the Kindle device can.
