I assume '/home/schwartze/Documents/my-book.epub' is the file you're trying to save - it which case the no error condition should be absence thereof not presence thereof
Where does calibre create the archive that becomes the epub - at the target location or does it create it in its temporary location and move to target? If latter it might be misreporting that something is missing from target, when in fact something is missing in temporary.
The theducks had a somewhat similar problem with Open With yesterday, one of his kb shortcuts went awry and it was reporting as
