It looks like you will simply have to use calibre's Edit Book feature and remove the items from the CSS as you previously did with Sigil.

Most ereading software will allow you, even if left justification is specified, to change the book to full justification in the settings. Since your Kobo is not one of these, manually editing the CSS is currently your only option.
