Per Library setting are stored in the Library (DB).
eschwartz also has it right (and gave you the solution to view them)
Linux does not hide folders anymore than Windows does.
Setting the Tag browser to DISPLAY hierarchical items is done with:
Preferences: Look and Feel: Tag Browser (tab): enter the Catagories, seperated by commas
eg: series, tags
