@Mebird - If you're using Windows Vista or later there's a Disk Cleanup tool that will get rid of the crud programs leave in the Temp folder, calibre is one of the least worst programs. Browsers & image editors are are among the most worst. If you pin Disk Cleanup Tool to your Start Menu it will serve as a reminder to run it occasionally. The tool will also cleanup remnants from Windows Updates.

If you spot something that's repeatable lodge a bug report and Kovid will fix.

I find that what's most often left behind is empty folders and subfolders.

I have excluded both the AV and the Content Indexer from scanning calibre's 'private' temporary folder. Calibre never ends abnormally, it doesn't run in the tray, and I dont run the server. So its none of the 'usual suspects'
