I used the same steps as you describe above, but the files I deleted yesterday and today, and the new version I downloaded from calibre are still in the CC folder. I've attached a screenshot of part of the CC folder when attached to my computer with the USB file. The ebook I'm working on is 'No Name.epub' by Wilkie Collins.

Using Windows Explorer over the USB connection is not a reliable way to see files on the device. It can show files that are not there, and also not show files that are there. Better to use one of the free android file managers. I use "File Manager" by Rhythm Software, but there are many others.
Regardless, it could be that you are seeing exactly what is there. When you delete the book in CC, do you see a popup message confirming that the book was deleted? Could you send me a CC debug log? Go to Settings, scroll to the bottom, and choose "Send a debug log to Multipie". Please change the destination address to "cc_logs at charles dot haleys dot org" (no quotes, make the obvious substitutions).
FWIW: one way to correct the list of files given to windows explorer is to reboot your device. To do that, power it off completely then turn it back on. You should see something that indicates that the device is restarting.
