If the problem is "There are far too many" and you are afraid of it taking too much time, I suggest just leaving it to work overnight, or doing it in chunks. If you don't want the duplicates consuming space on your hard drive, there is no fix.
They will never be moved, unless you have calibre auto-adding from a watched folder.
