The tag browser on the left side (all metadata fields are tags in the browser), you can select elements in it to search for (or search directly for "formats:=EPUB").

You can also hold Ctrl while you select multiple tags and it will chain them together to erach for when both tags are there. (You can change this from "and" to "or", Alter Tag Browser ==> Search type when selecting multiple items.)

Search for "formats:=EPUB" and click Remove Books ==> Remove all formats from selected books, except... ==> EPUB

Search for "formats:=MOBI" and click Remove Books ==> Remove all formats from selected books, except... ==> MOBI
If the book has a MOBI format, you know it doesn't have an EPUB format, becuase you removed it in the last step. To be double-sure, you can search for "not formats:"=EPUB" and formats:"=MOBI"

And so on for each format.
