Yes, this is a limitation of Qt. In order to make embedded fonts work in the preview panel, they have to be made available to the entire application, and there is no way to tell Qt not to use the embedded version of the fonts for the GUI.

You can change the GUI font in the main calibre preferences->look & feel which will allow you to work around this limitation.
