One thing I noticed right off the bat ...
It doesn't seem to want to eject ... even if everything is closed (the Kobo desktop, Calibre, Windows Explorer .... web browser), I get a message saying that the device is in use.
If I open Windows Explorer and right click and select Eject, I still get the message ... BUT I can also choose to "Continue" and it will shut down whatever is using it ... with a warning that I may loose data.
That's the only way I get a "safe to remove" notice.

Do you have a backup program that might have decided to use the Glo to backup to? There have been some reports of this. The only other thing I can think of is your anti-virus program might be scanning it.

As the others have said, calibre has supported 3.1.1 for a while. But, I had a few similar reports that seemed to go away on the next connection. What version numbers were shown at the bottom of the warning? You will need to press the details button to display them. Also, what version of the Kobo desktop app do you have?
In any case, allowing calibre to use the Kobo device is safe. There have been no changes in the firmware that affect calibres operation for a while.
