This sounds like you are trying to use the wrong driver. Calibre (version 1.23) comes with the KoboTouch driver (version 2.1.6) built-in which works with firmware version 3.1.1, so if you have an old Kobo driver installed for some reason you should remove it and retstart Calibre.

My advice is to avoid using the Kobo desktop software altogether. It is not necessary (unless you lack a wifi connection), and it just adds complications and potential problems. It is much simpler and more reliable to setup and sync from the device itself using wifi, without connecting to the Kobo desktop software.
