Go to plug-ins, device plug-ins, and edit the configuration of the Kindle driver. Sounds as if you've told it to preferentially send ePub format to the Kindle. I'd suggest setting it to send AZW3 as the first choice, and Mobi second. You really ought to be converting to AZW3 for the Kindle, not Mobi.
