FWIW - In desktop Windows if calibre.exe is running then MSI pops a message offering a couple of choices - one of which says you will need to reboot after the install. Not sure about other exe's in the calibre family.

I sometimes see the browser issue in another situation. Files are 'locked' by the browser that Windows thinks are owned by whatever started the browser. But it only seems to happen if the browser is Firefox or older IE's, don't think it happens with Chrome or IE10/11 <sigh>

I can avoid the problem with Firefox by cancelling the profile selector if another program starts Firefox
