With respect to the likely cause of the problem raised by the original poster (and only those working at the server end can say what the actual problem they have there is) Microsoft it seems (and they say) has in recent times become quite strict in respect to HTML compliance, especially DOCTYPE, and less reliant on data sniffing and quirk mode (that last being a relaxation of current standards to allow out of date legacy web sites to display correctly).
But one is not forced into that situation with IE in that, as described already, one can relax that approach for sites that do not comply by viewing them in compatibility mode. As I have said already, among the many sites I visit there is only one that that compatibility mode is helpful for, and that is the MobileRead library (misnaming of epubs), all others are fine. As I have also said, IE is more proactive from the users end in providing tracking protection; should one value that (not everybody cares).
Again, I make the point, MobileRead is the only website that I have come across (among many used) that presents this problem with respect to the naming of epubs. IE applies a safer name to files it cannot identify with a high level of confidence.
If I recall correctly, I believe I saw somewhere that the MobileRead web site is currently undergoing a software update (perhaps someone recalls where that was said).
I will make it clear that I am not claiming any overall security, or any other advantages for IE, just that on this particular issue it operates in a more conservative manner than Firefox and Chrome seem to.
General Comment: From my own point of view the selection of a browser from the 3 main contenders is one of personal preference solely based on the functionalities they do or don't provide in meeting ones own particular browsing needs. Rabbiting on about a specific one, as some do, being the only sensible choice indicates that such a commentator is both misinformed and has a romantic and intolerant view, inconsiderate of others choice making, rather than a pragmatic one that accepts that among the three it really gets down to personal choice. Try all three browsers and see which best meets one's personal browsing needs, none of them are perfect.
