Calibre can only store one file of any given type (file extension) against a given book record (although multiple different types are allowed). This means that if you want multiple files stored as a single type then they need to be stored as an archive format (.rar, .7z) etc. It is also possible to use a ZIP file format but not recommended as Calibre by default stores HTML books in that format.
