Yip read earlier post the books must be bought from kobo to stay in the collections.
But I think there is a way around this. quite simple if you open the book as if to read it then send it to the collection you want it seems to stay there. i.e when book is open tap the icon to the left of the search glass (top right corner) then tap the fork type icon and send to collection, works for me please try see if it does for you as well
