You don't say which Sony you were using previously. The correct calibre device driver for a PRST3 is the one called 'SONY PRST1 and newer' not the older 'Sony device interface'. Calibre will be able to automatically detect the correct device but you will need to configure the PRST1 driver with all the options you want. Is it possible you haven't done this?

The easiest way to check is to connect your PRST3 to calibre, then right-click on the 'connected reader' icon and select 'configure this device'. This will pop up the current settings. Do they look correct? Have you defined anything for how Collections should be created?

If you're not sure what the settings should be, try connecting your old Sony again and make a note of those config settings so you can replicate them for the PRST3.

Similarly, if you were also using any metadata plugboards for your old Sony you will need to create/duplicate them for the PRST3 (using the PRST1 template).
