Are you saying the books have had their metadata changed in calibre, plugboards possibly used to add series into the title, whatever....

Then you transfer one of them to your Kindle, the file appears in the file browser on the device, but the Kindle doesn't sense the book?

Can you read the book from calibre? i.e. is the ebook valid (not corrupted) and not locked with DRM? Because that is the only reason I can think of why your Kindle might not find the book.
