I'm going to assume that your ereader is a Kobo Touch. If it's a lit screen model, replace home button with light button.
To me, it sounds as if you have some database corruption issues so I'd suggest doing a factory reset, either from the settings menu if your ereader runs long enough for you to get there or by holding down the home button while you power on or reset it. Hold the home button until the LED starts rapidly flashing and then release it and be patient.
After the factory reset, connect the ereader to your computer and go through the setup. The first time out, I'd suggest ejecting your ereader and letting the upgrade install and test it's behaviour for a while.
If your ereader still misbehaves, go through the factory reset and setup but this time before ejecting your ereader, you'll need to clean up some files/folders in the .kobo directory. You should see KoboRoot.tgz and manifest.md5dsum and possibly, an upgrade directory. Delete the files and directory if they exist.
At this point, safely remove your ereader and let it process content. This will leave you on the original factory firmware.

One issue is that you will need to avoid syncing your ereader unless you are prepared to delete the update files each time which gets to be a bit of a PITA.
