Your device has 2 locations for Books
1)is those 3 that are in the manufacturers Protected (proprietary) storage. Calibre can't get at those

The should be some configuration or default location for 'Personal type Documents' of the book type.
If the former, adjust the link to where you put the books
if the latter, adjust the device driver or save folder to put the books in their place
