If you've got a better version of a format, just drag the new file over the book's cover (in the book's info panel). Calibre will replace the older file with the newer.

You can also do it from the book's metadata window, but that's slower.

EDIT: Of course, don't forget to BACK UP. Backups are good, backups are the life. Have you backed up today? Do you know where your backups are? Etc.
