That thinking may lead you down unnecessary side paths.
Something may have stomped on the configuration settings being saved just at the wrong time. Not All the settings, just some (that were probably active at the time).
Have you tried (re)configuring your toolbars? Preferences: Toolbars: Main
(Sorry, I don't know which preference file stores the toolbar settings or I would have you rename that to force a creation of a new default)
Remember, there a separate configurations for when the device is connected and when there is no device.
