Having said that, I don't have any of the things Blossom said to check actually checked, so I'm not sure that's what's affecting your font issue. However, if you've done those things and it's worked, then just ignore me
Edit: Double check you don't have an embedded font checked in the Common Options area I mentioned above... click on the button that says Choose Font Family and make sure you have None chosen. Don't really know if that could affect anything, but it's worth double checking.

She is converting from epub so if the epub has embedded font in it and she converts to azw3 the font is carried over and she can't changed it. This is quite common problem unlike if you are converting to mobi. The proper way to fix this is one, remove the embedded font by using the modify epub plugin or edit book option in Calibre to delete the fonts folder inside the book and two removing all font families references from the style sheet. This can be done manually or by checking the fonts box in the Filter Style Information tab.
You can also use this when converting epub to epub if you want to use your own font in say Moon+ or Mantano. I also add
line-height to the other CSS properties box in the same tab this removes all line height references from the style sheet allowing you to set your own on your Kindle or epub Reader. I do remove Margins so I can set mine as well but that is a user preference.
