If you still have your K3, create and update your collections on there, and then sync them to the cloud, they will then sync to the pw2 from the cloud. Keep in mind this will only work with the Amazon books, Cloud Collections no longer sync non-Amazon books, but at least this way you will not have to start from the very beginning.

You could also use Calibre's Plugboard feature to give your books a naming convention that will help to put them in the collections more easily. This is the method I used, though it still took me about two weeks to get everything as I wanted it, but keep in mind I have a very large library.
