I think it might depend on the way you transfer the books to your Kindle. I convert my ePubs using Calibre and then use Calibre to transfer the books to my Kindle. Doing it this way causes the books to show up as books--and there is no differentiation on the Kindle between these books and books purchased from the Kindle store.
