I have resorted to having calibre inject covers which seems to compensate but I wonder if it relates back to the issues other people have with uSD cards. I don't keep any of my collection in main memory just on the uSD card.
There is a problem with covers which began with version 2.5.2. of the firmware and which affects only some Touches. Specifically, for ePUBS stored on a mSD card card, the graphic cover shown in the Library view is not used when the e-reader is in sleep or off mode. Instead a plain cover showing the mode, the book title, the file type and a double line border is used. For affected ereaders this deficiency has persisted for all subsequent versions including the most recent (3.0.1). The root problem appears to be that the cover image is not being stored on the mSD card as was done in previous versions. I believe it was Davidfor that suggested that if the cover image was on the mSD card it would be used which may be why the problem is solved for you when you use calibre.
