Unfortunately, the duplicating shelf problem is something that happens on the server. From Kobo:

I just noticed that mine have duplicated. The things you can do are:
- Complain to Kobo and get them to clean up the shelves on the server. Then a sync should fix things.
- Use my Kobo Utilities plugin for calibre. It has a function to clean this up. A sync afterwards is needed.
- Manually edit the database on the device to cleanup the shelves.
- Add "SyncShelves=false" to the "ApplicationPreferences" of the "Kobe eReader.conf" file. This prevents the shelves from syncing to the server. If you use this, you will also need to do one of the above to get rid of the duplicates.
