I have a Paperwhite 1 not a 2 but I don't think the 2 treats books you send to kindle any differently. The side loaded books you send to Amazon are treated by Amazon and the Kindle as if they were Amazon books and are stored in the Cloud. The only difference is they are Personal Documents not Books. They still sync as they always did.

I have a Kobo Aura, I load my books via Calibre into Collections (Calibre has a plug in that's works great for this). I also load the odd book via Dropbox using the browser and that also works fine.

The screen on the Paperwhite is slightly better that the Aura's but I do love my Aura.
