All your ebooks won't be deleted with the update. I can't tell nothing about installed softwares because I didn't install anything.
@Emoo Exactly what does it? Does it search for the update file and then boot normally? What it says during the boot with the joystick pressed? Sorry, but I don't know how I can help you. Is your software device/configuration different from mine? I had the previous update (Update 2013-07-17) with no third parties software or other patches (like the one for the multitasking), clean SD with just the lastest firmware zip file in the root.
