If you have a backup , even partial, you could use the find duplicates plugin to add the books that are not in the backup. The find library duplicates will give you a list of duplicates and typing not in front of it will show you the books that only exist in the source library.
I am a paranoid backer upper so I would back up both before starting.
If no backup it won't take you as long the second time around.
