Calibre does not support the kind of syncing you are asking for. It does support metadata syncing, which is a large part of the problem.
You can probably get most of what you want with the reading list plugin (RL). RL will automatically send books on a "reading list" to a device when that device connects. IIRC it can also delete books from the device. When you add the book to calibre or change the book format (not the metadata) in calibre, you would also add the book to the reading list. The next time you connect, RL will send the books.
New books are easy even without RL. Simply connect the device then search for on_device:false to get a list of books that are not on the device. Highlight them all and send them. This plus the automatic metadata sync feature of CC will get all changes to the device except when you change the book format (the actual text of the book).
