Absolutely. iBooks is just as useless and lame for PDFs as it is for EPUBs.

I warmly recommend GoodReader to you -- the finest PDF software I've ever seen on any platform. For example, I can't find anything as good as GoodReader on Android.

Just like you, I'd like to avoid PDF files for the rest of my life. But we know that's not gonna happen; reliable and time-efficient PDF to EPUB conversion simply does not exist at this point.
