Format and recover Kindle?

Copying files onto my Kindle DX oftentimes doesn't work. I get input/output errors. As a simple solution, I've tried connecting it to a Windows pc a few times, which will check it for errors. This would usually help the problem, but then after a month or so the problem would return.

I've decided to simply format the partition. However, there's a lot of stuff on it. I've got Duokan, Librerator, and some other modifications. If I copy all of them to my PC, format the partition, then copy everything back, will it be completely the same as before?

Also, formatting doesn't come with any risks, right? I'm not chrooting/ssh'ing/telnetting into it. Just the partition that's mounted by default.
