After rooting, Android readers like Sony prs T1/T2, Nook etc, can use apps like FBReader, CoolReader etc, that can deal with hierarchical directories.

Kindles and Kobos support folders/subfolders after installing kindlepdfviewer(KOReader).

Kindles also in Duokan.
