Well you wouldn't need to convert your files because if you use the Kindle app on your iPad then you can just download the books directly from the cloud. Before using Marvin as my reader I always used the Kindle for iPad app. That worked, the only reason for changing to Marvin is because the application is WAY and I mean WAY more robust than the Kindle app.
I happen to really like the Marvin app so every book I get, I run through Calibre and convert to epub. So I always have a mobi and epub version of each book.
