the new version of calibre 0.4.94 is working great.
When converting from ePub to ePub, it removes the softhyphens completely and also keeps all the information like the author, chapters, etc.
I would say this problem is fixed, thanks a lot kovidgoyal, i'll raise a statue of you somewhere here around the andes.
