No it's not only in your head. I just posted about this in the 'Which One Should I Buy' forum. Amazon seem to have made it a little better on the new Paperwhite compared to last years original release (possibly related to the new e-ink carta v pearl as it supposedly increases the contrast), but the capacitive touch screen does add an extra layer to the screen and there do seem to be drawbacks to it.

If you look at the photos evelynne_r posted in the Kobo Aura impressions thread (here), comparing the Aura and the Glo, its noticeable in the second photo that the blacks look better on the Glo. On the other hand, the screen/lighting looks better on the Aura.....
