I'm on 10.8.5, but from memory the procedure is identical. I am assuming that your existing Calibre app is located in your Applications folder, where it should be. I will also assume that you don't want to keep the old version of the app lying about.

1. Quit Calibre.

2. Find the "calibre-1.9.0.dmg" disk image file you downloaded from the Calibre website.

3. Double-click it to mount that disk image.

4. A folder will open with calibre.app and an alias to your Applications folder in it. Drag calibre.app onto that Applications folder.

5. A dialogue will pop up saying "An older item named “calibre.app” already exists in this location. Do you want to replace it with the newer one you’re moving?" Choose "Replace".

6. You're done.
